Are Blog Links Hurting Or Helping Me?

If I were to operate a stand-alone Blog that is relevant to my niche, how would I be better served? Place a link on the side navigation bar to ecomm site? That would be a sitewide link and doesn't seem good (3 yr old blog = lots of side nav links). Takethe link off the side navigation and only link to ecomm site with keyword rich text links, from the body of the post/s when relevant? That would add up due to it's relevancy to the ecomm site and the copy that is written would afford many opportunities...
